Sounds like you're well on your way. I'm not familiar with Flex Seal -- if it's a silicone compound that smells like vinegar (or has another sharp/strong smell) as it cures, you'd want to keep it far away from headlamp optics, as the outgas can attack the reflectors.

My mother-in-law is back to daily driving the PT because her car-pool disbanded. I plan to add the new H7 bulbs (from Stern) to the low beams unless I'm advised against it.

If I understand correctly; the original 9006XS put out ~1000 lumen. The Philips XV H7 makes ~1500 lumen and these new H7 bulbs will be ~2100 lumen.

Those 65w H7s work great in the Euro PT Cruiser lamps. Correct aim becomes even more critical, though!
